I don't know if this has been answered before.
I would like to change the OEM BMW changer at the back with an MP3 one.
I think Alpine makes one which is compatible and supports MP3s.
However, Will I be able to see the folders on the CDs? I hate having a huge list with sequential files.

Only if you have a BMW MP3-specific CD Changer and 2005+ radio tuner. The Alpine MP3 unit will not support folder structures.
Most people are going the iPod route. I would recommend looking into the DICE system which will allow for full text display, steering wheel control and a much larger music library:
