I think you are having the exact same problems I am having. I have a 2003 325Ci. At about 85.5k miles my tranny went out and I had it replaced with a reconditioned tranny. About 500 miles later the tranny goes out again and they replace it with another one under warranty. Then while test driving it they say something went wrong with the alternator. I *****ed to them and they replaced it for free. Another 900 miles later tranny does the same thing where I am stopped and it feels like there is a bump from behind. Then the tranny light comes on and the car goes in limp mode. I bring the car in and they say it needs a new EGS/TCM. I pay for this and reqest my old EGS/TCM back and they try to charge me $50 for a core charge. I ask how they can charge me for something I already own and then I learn it is a remanufactured EGS/TCM Unit. Two weeks later and only 60 miles later, I drive the car to work. I try to turn the car on and it won't even start. I get it towed to a local place. It just so happens the technician there used to work for the dealership I usually go to. He tells me they misaligned the EWS and the DME while fixing the EGS. He also notices my battery is half the size it is supposed to be. He also tells me the dealership will tell me it is a battery issue or they will tell me I will need a new EWS even though that is not the case. So, now the car is sitting at the local place. The dealership has agreed to pay to have it towed to their place 30 miles away. I think they are going to try to find another way to screw me, but who knows.
