For coding you should have 10amp charger hooked up. A cheap one may not do the job. You should have the engine/radio/lights off for coding.

As far as diagnostics you can have the engine running...

It's not recommended. Get a ride/take a bus/ride your bike to get a new one and call it a day. Better safe than sorry (or dead). Also, make sure you torque them properly.

I you haven't already found it, I believe you can only access most modules (pretty much everything but the dme) through the 20-pin connector under the hood on the 99 and 00 models.
