You can program it to open the doors but it won't start the car. Each key has a transponder with a code unique to the ECU on the car and it can't be reprogrammed.

The battery in the key is only for the remote, the transponder for the immobilizer is passive and doesn't require power.

And if you do have factory Navi your wiring is different so you need to run cables to the trunk.

Personally the HVAC control relocation sounds like the better of the two.

Good ones can. They are commonly referred to as "track keys" so call around and ask who can cut "track keys".

I've read that some Volkswagen dealers can cut the grooves as well.
