Could also be a crack in the head, my m50 had a crack in the head when I pulled it to replace the head gasket. Bottom end should be fine depending on if you had coolant and oil mixing in the crank...

Just the nuts but the studs more than likely will come out when you go to loosen the nuts. I think I had all but two studs back out when I was swapping manifolds.
