Does the car shudder when it hasnt warmed up then the problem goes away when it is warm?
Could be just the clutch warming up or sticking a bit. Had this on both my E46's...

Try obvious things like fuel filter, airflow meter, air filter, any cracks in hoses, any leaks before you spend big money
