I have a 323Ci. I recommend not sticking with the stock clutch. The dual-mass flywheel spring mechanism wore out for me on the first clutch, causing major driveline shudder when accelerating from a stop and from first to second. This was most likely exacerbated by worn motor mounts, but the cause was the OE flywheel.
If you're dropping the tranny for a clutch swap, do the flywheel upgrade at the same time. There is no added noise (at least for me), the feel is superior to stock, and it is the most turbo-friendly. I thought the Stage 2 would be a big, noticeable change and make the car hard to manage. It just made it better - in every way. And I even have the least powerful E46. Drivability is superb.
Note: DO replace everything you can while you are in there: pilot bearing, output shaft seal, shift shaft seal, transmission shaft seal (and the included throwout bearing, of course). It seems people have been getting noise from a worn/damaged pilot bearing that they think is gear rattle.
