Two possible ideas that come to mind -

BMW wants to be more aggressive with some of their modes, including the coupe. They have to, to keep up with MB and Audi, but they don't want to alienate their core buyers. So by splitting the lines the coupe doesn't doesn't have to look like the 3 series sedan.

Secondly by splitting the lines they can move the price point up, which probably puts it more in line with the cost of building the coupe. BMW sells dramatically less coupes so it makes sense it costs more. Now they don't have to worry about a bigger gap in pricing between the sedan and coupe because they're technically different models.
