Weird thumping noise in rear when braking.
Alright so I have done a search, having trouble figuring this one out. When I brake softly the noise isn't noticeable, but if I brake hard or aren't REAL soft on the brakes I hear a noise come from the rear. This noise has also appeared when first driving away. It sounds as if something if shifting and clunking in the rear. My trunk is clean so I have eliminated that possibility. I had my rear shock mounts replaced about 8000 km ago and the sound has come and gone since then. The rear diff fluid got properly replaced so that is not the issue either.
Any ideas on what it could be? I am fearing that it is sub-frame damage, although I have had the inspection II done 8000 km ago and nothing was mentioned about it. Help is appreciated.

UPDATE: Went to the mecahnics today. They replaced the rear shock strut mount saying that it was loose and causing the noise because of shifting. I had them replaced but can still hear the noise when braking. It seems that the noise appears when I am on side streets and only get to 2nd gear and then come to a stop. It also seems to appear more when the downshift is occuring. Is this just a normal noise? I'd love to hear some advice, don't want to waste more time at the mechanics!

Have you checked your battery? On both my 325ci and my M3 the battery carrier seemed to always wiggle itself loose. Next thing I know, Thunk, Thud, etc... when braking or hitting bumps.

check your RTABs (Rear Trailing Arm Bushings).
How are your tires in the back looking - worn unevenly on the inside or outside only? RTABs go out around 40-50K miles and screw up your alignment/rear tires fast. Also, if your mouting bracket is at all loose (not bolted to frame), you can experience a "Clunk"....have it checked by your local BMW indie shop asap.

do you hear the thump after u come to a complete stop? mine does this occasionally when the transmission shifts from 2nd to first.

They checked it and said its not.

UPDATE: Went back to the shop as the sound was still there. The mechanic drove it and shifted gears hard from reverse to 1st, said it is likely something with the transmission. With 118km he thinks it could need new fluid, reprogramming, something might need to be bled. The sound can be created when shifting gears so I am inclined to believe him. I will be sure to ask about the RTABS and mounting bracket.
