Need Advice for my detailing process/Rust

Started trying to properly wash my car and remove light scratches/imperfections. Its an 2002 330i TiAg. I have three buckets for the wash part. I usually use car wash that doesnt remove wax unless I plan on detailing the car, then I use the cheap $5 stuff. I use a wash mit and keep soap bucket seperate from the dirty water bucket, and the other bucket is just for the wheels. I usually do wheels first then entire car. I dry with a shammy which is pretty good at minimizing spots. Then I spray on quick detailer and use a clay bar on sections of the car. Ive seen this done during washing before but the water wasnt enough lubrication for the bar. Then I have polish, rubbing compound, and then polish again that I used for scratches applied with an applicator pad by hand. All are "clear coat safe" so I didn't expect too many scratches to disappear but it didn't work as well as I thought. I then follow up with carnuba wax on each section. This is all I have compiled after doing some research and wanted advice to eliminate anything im doing wrong before I continue doing it. Also, I have surface rust spots on the inside of drivers door and didn't know what the best way to prevent spreading would be. I also have these spots on my car like in the picture that I think is painted over rust but im not sure. It isnt brittle so or flaking so I wasn't sure.

Is that the spare tire well? It looks like factory undercoating. Unless the little center piece is painted over rust. I dunno...

It's the spare tire well, its all over car so I thought it was either painted over rust or now, undercoating.

Yes, it seems stupid now but I was paranoid about it being rust because my car is from Cleveland
