MS3 has capability to do 4x full time VVT control, and I have personally implemented dual cam control on a VW 24v engine. As long as the triggers are supported, and the vanos valves can be PWM controlled there's no reason that MS3 can't get the job done.

I'd really like to see more discussion overall in the community about open source tuning solutions, or I'm going to have to put MS on my 325i!

I have an MS3 on my E39 M54B30, DME completely removed. It controls my VANOS also and well. There are plenty of things the MS3 is capable of, I love mine. I forget it has an MS3 sometimes, it drives so well, also I have no warning lights =)
