Transmission Error Codes

Hey guys, I've done a lot of research on how to fix this but haven't come across anything specifically for my problem. I took my BMW 323i 1999 to European Motors because it was stalling at low rpms and they diagnosed the problems as a MAF problem so I bought a junkyard oem part and popped that in my E46. While changing the MAF I noticed a tear in the upper intake boot so that was replaced aswell. It began stalling again so I looked into it further. The dealership didn't say anything more other than the MAF and reprogramming it but I got multiple codes when taken to autozone to get it tested. According to the scan codes, my camshaft position sensor, many transmission problems such as gear ratio problems, and misfiring. I replaced the camshaft position sensor to fix the stalling and misfiring problems and it hasn't acted up so far. Now I want to fix the transmission errors. I asked the dealership to take a look at my transmission and they said it was fine...the scan codes say otherwise. Once in a while the car hesitates to change gears but never goes into limp modes. What could be the problem? I can post the error codes they gave me when I get home.

gear ratio code is, low on fluid or clutches are worn out.
