Ecu and tcu stalling issue

Ok so I have a 99 323i and i recently ha to replace the alt brushes and battery. Then the car started randomly stalling at stops. Sometimes turn right on other times wouldn't start for an hour or more. Took it to mechanic and he said fuel pump was shot. 500 bucks later I pick car up today and 3 blocks from shop it dies the same way as before.
The mechanic ran down and no codes but his diagnostic tool wouldn't talk to the car. He had noted that one of the control units under the hood was loose. We started playing with wires and we could get the mil light on and his tool talking and car would start. Let it go and car dies. No engine light. Play around and get engine light, car starts. Repeat several times.

Ok, so now he thinks the dme is having a connection problem. The control unit that has the blue hookups is the transmission unit, correct? It has the loose case and is mostly what he played with, but wires to the black ecu were being moved as well. Is the trans unit programmable on this car? I know the main ecu is not and has to be ordered from BMW Germany.
If it is it would save me a lot of hassle trying to solve the loose connection.
Also, would the tcu cause the mis-communication with the diagnostic tool? And prevent car from starting? Or stalling?
