Intermittent Misfire?

Hi,
I bought my car (2005 325xi 5 Speed) in August. It was fine around town, but on my first long trip (~2.5 hours, mostly at highway speeds) it started to run rough and the CEL went on. It went off when I pulled off the highway to try to get the code read. On my way back it happened again, except this time the CEL stayed on. I brought it back to the dealer and they said it was a misfire on cylinders 3 and 6, so they replaced my spark plugs under warranty. It seemed to fix the problem. The car ran fine until last week (except for high oil consumption), when the misfire came back under the same circumstances. Again, the CEL didn't stay on. Any ideas as to what might cause this? My initial thought was fouled spark plugs, but I didn't think that would be an intermittent problem.

The first step is to read the engine computer (ECU) codes. ALWAYZ!

Swap the coil packs 3 and 6 with any one of the other "non-malfunctioning" ones and see if you get the same misfire cylinders again or not. Make sure you note which ones you'll be swapping for reference.
