smg problem

I want to say thank you to everyone who has assisted me in the past. I now have a new issue. My old posts were with the alternater which I fixed. Well since I replaced the alternator I was having issues the car not holding a charge. It seemed like if it was cold outside in the morning my car wouldn't start. So I took the car to advanced auto to have the battery checked. The tech ran a diagnostic on it and it came back ok. Well the issue continued so my buddy told me to check the all the fuses and the relays to see if they were drawing on the battery. I didn't see anything wrong, not to mention I didn't know how to check the relays. I just took them out and put them back in. Well my neighbor is an electrician for the post office and he came and checked to see what I was doing. He suggested that I take the battery to the autoparts store and have them check it out of the car. Sure enough the battery was shot.
I fixed that problem but now I have a new one. The brake light is on. The abs light is on. The circle that looks like a gear with an exclaimation point is lighted up. And the check engine light is on. The worst part is the car is driving like crap. It is shifting real weird. If the car is in auto mode it doesn't want to shift in 1st and 2nd. If it does it takes a while for it to shift. If I drive it with the paddles or the shifter it is 90% better but it still hesitates in 1st and 2nd sometimes.
Can someone assist me before I have to get down on all fours at the dealership. I didn't cross any battery terminals. I put all the fuses back. I put the relays back and checked to see that I didn't bend any pins etc.
