Key recoding query

I was recently burgled and along with my laptop,ps3,ipod etc they took my Beemer, I have since got my car back but the keys were never recovered from the culprits. I got a replacement key from BMW and i`m having my Viper wiped and recoded with new fobs. But as the thieves still have my keys they could come back and get into my car, do i have to change the lock set and ECU or can they be recoded.
I need peace of mind and any help will greatfully appreciated.

When you go through the learning process so that you can unlock and start the car with the new key, all the old keys will be deleted. They will be able to unlock your car by key, disabling the alarm, but not disable the immobiliser. Your car may get towed or lifted.

The coding can be disabled but they can still open it manually thought the lock cylinder. It'll need changing of the EWS, keys, and key lock cylinder, and some reprogramming. Not exactly sure but along those lines.
