01 325i - Several ODBII Codes, working on fixes.

So my SES light has been on for a while. It started idling like crap and was a slug to get up to speed, occasionally stalling out. Unplugging the MAF made the car run better, obviously, but now I want to do some permanent fixes. I took it to Autozone and had the codes read.

P0128 - Coolant Thermostat (Coolant Temp Below Thermostat Regulating Temperature)

But basically it said that there was a misfire/bad coil in cylinder 5, large vacuum leak/bad MAF sensor, and faulty O2 sensor, bank 1 sensor 1, and bank 2 sensor 1.

Figure I would run down these one at a time, so I started with the misfire. As i understand it, when I'm standing on the passenger side of the car, looking at the coils, they read from right to left, 1-6. I started the engine, and unplugged each one. Unplugging what I thought was 1 and 2 made no difference in water or RPM. But unplugging 3-6 did. So I switched the coils on what I thought was 5 to 1 and from 1 to 5. Started and unplugged again. Change when I unplugged 1, no change when I unplugged 5. Did the same with 2 and 6 with the same results.

So my question is; my codes didn't say anything about a misfire in more than one cylinder, but the test I did showed a bad coil in two of them. Is that possible? Second question, the code specifically said "Cylinder 5" but the test showed that it was, from right to left, 1 and 2. Is that normal? Or am I incorrect in which cylinder is which?
