What does the trunk release button on the key fob do?

I had an E39 wagon, the button did nothing
I now have an E46 M3 convertible - the button does nothing again
When I press it, all I hear is the mechanism, but the trunk does not pop up. Is something broken?

It unlocks the trunk. You will need to lift the trunk. I suggest the lower leading edge of the trunk and not the POS handle that doubles as the housing for the license plate light.

On my E46 touring it pops the hatch glass by default but can be coded out. Perhaps it was on your E39.

check the position of the glove compartment lock. if it's locked, the trunk is locked out and won't open

If working properly, is it supposed to popup slightly or no?

If the car is locked and I hit the trunk unlock button, I hear the mechanism, but the trunk cannot be opened.

It doesn't pop up. After you use it you still have to use the trunk handle for it to open.
